i like my u joint idea, thats the noise they can make (although it should make it all the time?)
next you need to make sure that the driveshaft and ehaust arent too close to hitting things (they move around under load)

Gotta throw my two cents in. About the wife's car, not the 10AE, as I have no clue as to what might be wrong with it. U-joints or differential would be my two best guesses there.
If your wife has driven $20k new cars and been unimpressed, but genuinely loves the GSL-SE, then that means its not just another junker you're throwing money into. It means that the seven is special, and worth the effort.
Of course, I understand the need to have your wife in a dependable daily driver. Perhaps you can acquire a solid used car, like a VW Passat or Jetta VR6, and keep the 1st gen. Of course, I'm a firm believer in the "many cars" philosophy, as my wife and I own five cars between us, only one of which is less than a dozen years old.
And since your GSL-SE is not a prime example, you may consider acquiring one with a better body to keep long-term and restore. It's always better for your psyche to be putting time and effort into something that looks nice. That's why I always try to keep my junkers washed and waxed!
In closing, let me say that what we drive is important to us, and buying a "dependable old shoe" because it doesn't break down may not be the right answer. The RX-7 is a car that stirs one's passions, and love and hate are not so far removed as we might at first consider.
