AT / MT engine difference?

I went to car-part.com preparing for the worst with the project, to see if I have to buy an engine what am I looking at for price. Is there a difference between the MT and AT engines? I really doubt there is, but it asked if it was for an auto or manual, so I want to be 100% sure.

Only with the flywheel/ torque converter and counterweights... but nothing internal.
