Short update, in case anyone's still interested. Got the car back with the new intake manifold, and CEL came on again as we were leaving the dealership. Took it back the next day, come to find out the O2 sensor has an intermittant fault, but again no parts in stock. Driving around now with the light on until an O2 sensor is available, and will have to take it back again.
Some days I almost wish the car wasn't still under warranty, and I could just do this myself...

I wish I could say I was surprised, but over the years of owning Mazda's, it takes more than a $300+ O2 sensor.

None that I was able to get from them. Unfortunately even though it seems to be one of the better dealership service departments I've had to deal with, it's still a dealership service department.
At least I still have 12k miles left under warranty, then after that I guess I'll just be forced to take it out autocrossing a couple times a year for mazdacomp pricing.
