I actually pulled a flywheel off today (scrap engine, needed dismantling). The method that actually worked (after many failed methods) was to use a prybar to push up on one side of the flywheel (not terribly hard) and tap the opposite side (on the mounting flange) with a hammer. Not slam, tap. It worked amazingly well - the flywheel popped free in 3 taps, after we had been working at it for over an hour.

Let me enlighten everyone on the easiest way to remove the flywheel from a rotary engine.

Required tools: A 3-pound sledge hammer.

All you do is put the flywheel back on the e-shaft on the last threads so that the flywheel doesn't fall off onto the floor, then smack the face of the flywheel fairly hard (just a good, solid hit) opposite of the key. I've done this several times now, works every time.

I think opposite of the key is key here.
