Rmoving the rats nest and thermowax is contributing to your cold idle problems.

I would also look for vacuum leaks

Does your idle fluctuate up and down? If so, that's generally a vac leak somewhere which is easy to come by after removing the rats nest, etc.. make sure everything you needed a cap on, is capped.

Like banzai says also, removing to thermowax will cause a rough cold idle. How does it idle after warming up?
