This is my first engine failure, it's a hbp engine build by someone else, I want to know what went wrong. I have a idea but I would like more experience people to take a look at it and give me there opinion.

broken side seal, flatten side seal, one apex seal stuck in the groove, one main bearing damaged, few rounded tip side seal.

stationary gear looks to be in good condition

not so good condition bearing in the other stationary gear

e shaft, they told me it could be used again if you polish it? but my personal opinion is to replace it.

rotor housing does not have any flakes nothing smooth and clean. and I had Ra super seals, so much for the rumors that RA superseals damage the housings

The bearing makes me think the engine was terribly out of balance, like rotors of a far different weight, or wrong counterweight was used. The resulting wobble might could cause an apex seal to stick, given the right conditions. The side seal damage is likely due to the closing edge of the ports; it looks sharp and if my memory serves correct, the angle of the closing edge is off a bit as well, causing the side seal to contact the port in the middle of the seal before the end. This puts tremendous stress on the side seal, and is often why side seals break.

I canīt comment on bearing and e-shaft failure but in regards of side seals, it seems that trailing end of the side seal was getting caught in the corner of port closing. Port closing line must be parallel with side seal at given position. Seal must be gently lifted from the middle and scissor back on plate before trailing end meets this point.

I agree with Mazdaspeed7 and Liborek. Your intake port picture shows two nicks on the closing side. The outermost nick till it broke the seal end then the inner more nick developed.

Below is the seal scissoring back onto the plate (Judge Ito template).

The bearing failure is a seperate problem... it looks like it was floating on air instead of oil pressure. Have you ever run low on oil? What oil pressure do you run?
