I would suggest working through the problems one section of the car at at time. You are discouraged by the numerous possibilities of problem origination in your engine and clutch. You sound like you doubt your abilities to handle the car's problems.
If it were me, I would check clutch pedal height, re-bleed the clutch line, and make sure the pedal feels normal with some resistance after about an inch of travel.
About the vacuum leaks, you can spray areas not by the exhaust manifold with starting fluid to check for an increase in engine speed. If, for example, the engine gets faster when you spray the intake manifold at a joint or vacuum nipple, there would be one leak.
The way you make a good functioning, reliable car is to tackle the gremlins one at a time with determination and patience.
You can always get one of your rotary enthusiast friends to take a look at it. Sounds like you need a break from the car for a while. Do you have a daily driver to get you around while rehabing the TII?

I can't even seem to get the brakes bled correctly. And the kicker is, Another problem I'm having is that I can't put the transmission in gear while the engine is running. I don't know if its because the clutch isn't bled correctly,
