Hi, I know what i am about to ask might sound really stupid to most of you guys but i am going to ask any ways is it possible that after you have remanufactured the engine that the timing of the rotors could be off or are is the timming only controled by the ecu?

Timing is controlled by the signal the ecu receives from the two sensors on the main pulley.

Are your crank angle sensors hooked up right?
