*sigh* motor swap question

Ok, here's the deal. '93 Rx7's twin turbo motor was trashed and got a new one. The motor is now in the car and was already wired. The new ecu and harness are different than the original and I believe they are jdm as the harness came out on the wrong side of the car. ECU numbers are diff. One has n3a1 and the new one has something like n3f-. The original ecu accepted 4 yellow plugs, 2 from the engine harness and 2 from the interior harness. NOW the new ecu and harness have different plugs than the interior harness and I want to know if I can re-pin the new harness for the original ecu using the yellow clips from the original engine harness. i'm trying to avoid a harness swap at all costs as the nest of wires and vacuum hoses under the intake manifold seem like a real pain in the *** to navigate without screwing something up. How difficult is it to swap harnesses with the motor in the car? Is there a way to re-pin?
