Alright im going to put a new intake on my car. It needs a new filter so i figured why not mod. When i put the new intake on what do i do with the line for the air pump do i have to make a pipe to connect it in on the new intake or will it be fine sitting out?

Well, you still have stock exhaust right? If you can get that straight pipe w/ your intake...you dont even need to worry about the airpump...I had a breather on my airpump for about a day until it disappeared on rt 29 one day...and i didnt care to fix it...anything will work, its not an important part anyways...

Leave the thing alone, you want to do something, just add a K&N. Dont bastardize the thing for 1.7 horsepower.
