Can i check my compression with my upper intake manifold and tb off? Will it mess up the readings with the manifold and tb off?

as long as there is nothing resticting the flow into the engine it's alright. Your numbers will be a little higher though.

you're not really looking for a number, you are looking for even compression

I got exactly 100 on mine with just WOT, then I detached the intake pipe (the one with the filter and air flow meter on it) and i got about 102 psi. So it shouldn't be more than 5-10 psi higher with missing manifolds.

well, when I tested mine, I looked for even bounces, then I put the valve back in to see what the actual pressure was.

This is kind of funny, I'm going to check the compression on my AE tonight without the UIM/LIM, turbo, or manifold. The car wasn't running too well, and wasn't pulling as much vac at idle as normal. I got a little over motivated last night and pulled everything off.

My compression was great with all that stuff off I was getting nice consistant bounces over 90 psi almost to 100 psi. So I'm happy. Time to put the bitch back together.
