Cas was set by the fsm way; aligning the teeth/marks.

Checking timing with a gun at 750-800rpms I noticed it was retarded by several degrees( same distance between the two marks was the distance it was retarded) After advancing the timing to stock the car really has trouble starting. So whats going on?

you need to set it per the fsm, i think they want you to jump/ground a connector

fsm doesn't say **** about jumping/grounding anything. One of my other friends mentioned that too. Anyhow I did notice my alternator is shot maybe that has something to do with it...

The S5 FSM says to ground the test connector. It's not mentioned in the S4 book. If the alternator is shot, and the ECU is running with low voltage, it may have an affect. I would try again after the alternator is rebuilt.
